The story goes that the real reason for Chris quitting was that there was a scene where Captain Jack handed the Doctor his sonic from behind, Barrowman, being a real joker, put his erect penis in Eccleston's hand instead. Everyone on set fell about laughing but Eccleston felt humiliated and violated and didn't see the funny side. When he raised his concerns with Russel and Julie they couldn't stop laughing and he felt his concerns weren't being taken seriously.
