Star Trek has always been stuck in that progressive American mindset where utopia is when all their pet causes are universally supported by a diverse humanity that consists entirely of people who act exactly like American progressives.
Just look at how all the Trekkies got excited last year about how "Ireland was going to be unified" because it happened in 2024 in the show, despite absolutely nothing in either the North or the Republic showing any hint of immediate unification. The ideal of Irish unification is something for an American progressive to blindly support whether or not it would destroy the Republic's economy or lead to a resumption of massive sectarian violence in the North.
So *of course* Muslims still exist in Star Trek even though humans "have grown beyond such primitive superstitions", because American progressives see Muslims as brown victims who need to be blindly supported but they don't actually do anything Muslim other than be brown and wear hijabs because knowing more about Islam would require the writers to understand that the average Muslim has their own ideas about how to organize the perfect society that are very different to the average American progressive.
TL;DR, writers need to understand that the Venn diagram between "being a good person" and "acting exactly like an American progressive" is not a circle.

I mean, they did the same thing with Picard being French. Aside from his name and living on a vineyard in one flashback episode, it doesn't come up that much either. It's not about Muslims being oppressed or whatever, it's that cultural differences between humans aren't a major engine for the show's narrative. The existing differences between people get externalized onto different races.
