If you accept the Animatrix, they opted to use humans because they didn't really have animosity towards humans (and never wanted a war in the first place). So for the machines this route fulfilled a need while also ending the war.
Using humans as computing power as the original concept was always a fan theory that got spread around. If you try to actually look for a source, you'll find absolutely nothing. The original idea was always to use them as an energy farm, pic related. The closest thing is that Neil Gaiman re-worked the idea of batteries to computing power when he did a short story for the website, but that was him basing it off of storyboards and a script that was close to the final version.
