They could have EASILY fixed it with a few short lines of dialogue then:

Thankfully it wasn't for nothing, we discovered exactly how to extract the non-dangerous cordyceps in the last immune person, but by that stage they were too far gone. We need to extract it from Ellie's brain while she's still alive or only very recently dead, but this will guarantee that we can make everyone uninfected immune. I wish there was another way, but there isn't.
