a big point of the book is how the existence of prescience denies even the characters that possess it agency. there was only one way for anything to go in order to achieve the golden path.

If you read the book, she doesn't kill anyone if I remember correctly. She gets poisoned by Princess Irulan who was secretly feeding her contraceptives.
Did you even read the book or just watched the movie only? Kynes, the guy who had the idea to turn Arrakis into a jungle/forest world paradise, is being brought to reality by the Fremen and it is killing the Sandworms. Leto II undoes some of the forest program but that only delays the inevitable death of the Sandworms.
