Doakes isn't used much in the books, less than the show even.
He's in the background, then gets all his limbs cut off and his tongue removed.
They probably didn't know what to do with him, and him being suspicious of Dexter for 6 seasons would have gotten tired and made him seem inept.

This; Lithgow is amazing but he came way too late. He should have been the S3 villain. S3 was abysmal and when the wheels fell off.
