the architect and the oracle are two opposing forces who are using the humans in a form of internal power struggle within the machine leadership. the usual matrix cycle is the architect's way of doing things. the oracle knows that the cycle of the destruction of Zion will eventually lead to either the extinction of the humans or the humans finding a way to win against the machines. she engineers everything from the start to ensure neo chooses trinity over humanity (she tells trinity she will fall in love with the One, then she makes neo the One), thereby stopping the cycle and forcing the machines to negotiate peace or risk the extinction of the human race. the final scene in revolutions has the architect meeting with the oracle and telling her "you've played a dangerous game." i think there is a non-zero chance the oracle is responsible for Smith's programming going haywire but i don't think that is indicated anywhere in the movies.

However, this version of Neo, makes a different choice by choosing Trinity, but ultimately he sacrifices himself for Humanity, he goes to the Source, appeals to the Machines to spare Zion, this is like Jesus sacrificing himself for Humanity and forming a New Covenant with God in the New Testament.
