The most interesting part of the game is that things happen and then they are explained. Often you have to connect the dots yourself. The show is literally the opposite. Every time that something is going to happen that could make the audience slightly confused you get a long expository scene just before to make sure you aren't lost. It takes away all the mystery to it. One of the best moments in Ellie's campaign is that you very slowly start realizing that you're entering a war zone and how brutal it is. When you find the bodies hanged it works so well because until then you have found the bodies Tommy has killed, so when you find the hanged bodies you realize that that couldn't be Tommy and that the stakes are far bigger than what you thought. No they don't. The game goes out of it's way to tell you what happens and how a character feels. It's why its such a mess to play through.

If they intended for Abby to be trans then this would have been reflected in the flashback scene from before she bulked up. She would already have the manly muscles there, 5 years earlier.

Her physique represents her vengeful drive and motivation to become stronger and deadlier so that she can eventually go and kill Joel. It might be unrealistic given the setting and limited food supply but it doesn't make her trans.
